weather condition is not a decision parameters in jEPlus. Thus, you can not have an idf file and a weather file with different design days in jEPlus. But you can browse some idf files and their corresponding weather files with different design days in jEPlus to run all of them simultaneously. Have a look at the manual(Chapter 2. The GUI).
